I think SAI has a really good brush engine for lining and colouring, but they have a layer limit of about 200?
SAI 2 is coming out soon so I'll recommend waiting for that because they expanded the layer limit. ouo (Doesn't work on Mac OS so yea, bummer for me. ;;v;;)
All of the below uses layers.
Photoshop is really good for lineless painting because the colours don't blend so you'll have to mix them yourself with an eyedropper/mixing tool. Lining in this program is a pain because there's no stabiliser but you get really wide control over your tools.
Clip Studio Paint is a bit like SAI but the brush engine feels very different, it's not a bad program though. I use that right now and the lining in it is neat and brushes are easy to import in.
I haven't tried Sketchbook Autodesk or Corel Painter so I can't give you feedback about those.
Although for free software you should try would be FireAlpaca and CloudAlpaca. They have good brush engines but not a huge wide of variety. In the end it comes to how you colour and what colours you pick. ^^;;
